Part Descriptions
LP263696-9 Adenovirus A+B+C+D+E+F
Adenoviruses, medium-sized (90-100 nm), non-enveloped icosohedral viruses with double-stranded DNA, have over 50 immunologically distinct types that cause infections in humans. Adenoviruses usually cause respiratory illness with symptoms ranging from the common cold to pneumonia, croup, and bronchitis. Adenoviruses can cause other illnesses such as gastroenteritis, conjunctivitis, cystitis, and less commonly, neurological disease. Infants and individuals with weakened immune systems are at high risk for severe complications of adenovirus infection and adenoviruses commonly cause acute respiratory illness in military recruits. Some asymptomatic people infected with adenoviruses have ongoing infections in their tonsils, adenoids, and intestines and can shed the virus for months or years. The virus can persist outside the body for long periods. Adenovirus infections can be detected using antigen detection, polymerase chain reaction assay, virus isolation, and serology. Typing is usually done by hemagglutination-inhibition and/or neutralization with type-specific antisera or by molecular methods. As of October 2014 there is no adenovirus vaccine for the general public, however an oral vaccine against types 4 and 7 was approved by the U.S. Food and Drug Administration in March 2011 for U.S. military personnel. The vaccine is recommended by the U.S. Department of Defense for military recruits entering basic training in order to prevent acute respiratory disease. Most adenovirus infections are mild and typically require only treatment of symptoms.[CDC: Adenovirus] There are seven subgroups or species of adenovirus labeled A through G. The subgroups of adenovirus infect certain areas of the body. Subgroups A and F are usually found in the gastrointestinal tract. Subgroups B, C and E tend to infect the respiratory tract. Subgroup D is the cause of epidemic kerato-conjunctivitis.[http://journals.lww.com/pidj/Documents/Adenovirus%20ESPID%20June%2012.pdf]Subgroup G causes gastroenteritis. The DNA homology between the subgroups is less than 20%. PMID: 24678403

42588-4 Bordetella parapertussis DNA [Presence] in Nasopharynx by NAA with probe detection
Part Descriptions
LP14556-2 Bordetella parapertussis
Bordetella parapertussis is a species of Bordetella and is increasingly being identified as the cause of pertussis-like symptoms, including coughing paroxysms, whooping, and post-tussive emesis. Originally thought to cause milder illness than B. pertussis, more recent studies have shown that the two species have similar severity. B. pertussis vaccination does not protect again B. parapertussis infection and in fact, may actually increase susceptibility to parapertussis. PMID: 28514288 B. parapertussis is a strictly aerobic, non-motile, gram-negative coccobacillus and that is difficult to isolate using traditional culture techniques. Diagnostic techniques include culture, molecular assays, and serology. PMID: 26242280

LP14371-6 Bordetella pertussis
Bordetella pertussis is a species of Bordetella that causes pertussis, also known as whooping cough. Pertussis causes coughing paroxysms, whooping, and post-tussive emesis. Vaccination against B. pertussis can prevent disease; however, B. parapertussis, another species of Bordetella, also causes illness that is often indistinguishable from pertussis, and the B. pertussis vaccine does not protect against B. parapertussis infection. PMID: 28514288 Both B. pertussis and parapertussis are strictly aerobic, non-motile, gram-negative coccobacilli that are difficult to isolate using traditional culture techniques. LP14396-3 Chlamydophila pneumoniae
Chlamydophila pneumoniae belongs to the Chlamydiaceae bacterial family. C pneumoniae is a frequent cause of acute respiratory infection, such as, pharyngitis, bronchitis, sinusitis, and community-acquired pneumonia (CAP). It is typically spread by coughing or sneezing, and initial infection usually occurs in school-age children. Most infections are self-limited, but outbreaks can occur in group settings such as schools and barracks. IgG antibodies to C. pneumonia can persist for years after infection. PMID: 22514397

Part Descriptions
LP189868-5 Human coronavirus 229E+OC43
Coronaviruses, named for the crown-like spikes on their surface, are common viruses that cause mild to moderate upper-respiratory tract illnesses of a short duration. There are four main sub-groupings of coronaviruses, known as alpha, beta, gamma, and delta. The six coronaviruses that can infect humans are: alpha coronaviruses 229E and NL63, and beta coronaviruses OC43, HKU1, SARS-CoV (the coronavirus that causes severe acute respiratory syndrome, or SARS), and MERS-CoV (Middle East Respiratory Syndrome, or MERS). Infections are common with human coronaviruses 229E, NL63, OC43, and HKU1. The exceptions are SARS-CoV and MERS-CoV. SARS-CoV (severe acute respiratory syndrome) was first recognized in China in November 2002 causing a worldwide outbreak from 2002 to 2003. Since 2004, there have no reported cases of SARS-CoV infection. MERS-CoV, first reported in Saudi Arabia in 2012, has caused illness in hundreds of people from several countries. All cases to date have been linked to countries in and near the Arabian Peninsula.

LP263694-4 Human coronavirus 229E+HKU1+NL63+OC43 RNA
Coronaviruses are positive-sense, single-stranded RNA viruses. The envelope of the virus has glycoprotein spikes that give it a crown-like appearance. There are six strains of coronavirus within two subgroups that infect humans. The strains of human coronaviruses that commonly infect people worldwide include 229E and NL63 in the Alpha subgroup and OC43 and HKU1 in the Beta subgroup. These viruses most often cause common cold symptoms, but can also lead to pneumonia. Severe acute respiratory syndrome coronavirus (SARS-CoV) and the Middle East Respiratory Syndrome Coronavirus (MERS-CoV) are less common but cause more severe illness.[https://www.cdc.gov/coronavirus/types.html][https://academic.oup.com/cid/article/37/7/929/422314]

Part Descriptions
LP94776-9 Influenza virus A H1 2009 pandemic
An influenza virus that had never been identified as a cause of infections in people before the 2009 H1N1 (Swine flu) pandemic. Genetic analyses of this virus showed that it originated from animal influenza viruses and was unrelated to the human seasonal H1N1 viruses that had been in general circulation among people since 1977. Antibodies to the seasonal H1N1 virus did not protect against the pandemic H1N1 virus, however a significant percentage of people age 65 and older had some immunity against the pandemic virus. After early outbreaks in North America in April 2009 the new influenza virus spread rapidly around the world. Unlike typical seasonal flu patterns, the new virus caused high levels of summer infections in the northern hemisphere, and then even higher levels of activity during cooler months. The virus also led to patterns of death and illness not normally seen in influenza infections. Most of the deaths occurred among younger people, including those who were otherwise healthy.

LP206572-2 Influenza virus A H1 HA gene
The influenza virus A (FLUVA) genome is composed of eight gene segments (PB2, PB1, PA, HA, NP, NA, M, NS1) that code for 11 proteins. Two of the genes, hemagglutinin (HA) and neuraminidase (NA), determine the structure of the two primary surface proteins of influenza viruses. The HA and NA gene sequences are used to determine the Influenza virus subtype. Currently there are 16 subtypes of HA and 9 subtypes of NA known, but only H 1, 2 and 3, and N 1 and 2 are commonly found in humans. PMID: 17458769 The M gene segment, which encodes two matrix proteins (M1 and M2), may also be used as a target in PCR-based assays for detection of FLUVA in various specimens.

LP206581-3 Influenza virus A M gene
The matrix protein gene of influenza virus A encodes two proteins: a matrix protein (M1) and an ion channel protein (M2). M1 plays a critical role in virus structure and replication by building connections between the viral lipid membrane and ribonucleoprotein (RNP) core. M1 also binds to RNPs in the nucleus, inhibiting viral transcription. The ion channel (M2) protein spans the lipid bilayer.

LP206581-3 Influenza virus A M gene
The influenza A virus (FLUAV) is a common respiratory virus that infects humans as well as birds, horses, seals, dogs, and pigs. There are eight gene segments that make up the negative single-stranded RNA of the FLUAV. The gene segments are known as PB1, PB2, PA, NP, HA, NA, M, and NS. The M gene is the seventh segment and encodes the M1 (matrix protein) and M2 (membrane) proteins. [https://virologyj.biomedcentral.com/articles/10.1186/1743-422X-6-67] The M1 protein is located beneath the lipid membrane and functions to give support and strength to the viral envelope. The M2 transmembrane protein is an ion channel that assists to uncover the virus once it is inside the host cell. M1 and NP proteins together determine whether the influenza virus is type A, B, or C. M1 brings viral constituents together to the assembly location, playing important roles in the creation of viral particles and in the budding process.[http://www.clinlabnavigator.com/influenza-virus-subtypes.html]

76078-5 Influenza virus A RNA [Presence] in Nasopharynx by NAA with probe detection
Part Descriptions
LP14239-5 Influenza virus A
Influenza viruses, from the family Orthomyxoviridae, are enveloped negative-strand RNA viruses with segmented genomes containing seven to eight gene segments. Of the five genera in the family, only influenza A virus (IAV), influenza B and C are medically relevant to humans. Aquatic birds harboring avian IAV are the likely natural reservoir for all known IAV subtypes and are probably the original source of all human pandemic IAV strains. IAV maintained in wild birds have been associated with stable host switch events to novel hosts, including most often to domestic poultry but also to horses, swine, toothed whales and humans. The influenza virus life cycle begins with the binding of viral HA to host cell receptors. Endocytosis and HA-mediated fusion of the viral and cellular membranes occurs. Viral ribonucleoprotein complexes are released into the cytoplasm, travel to the nucleus, then are replicated and transcribed by the viral polymerase complex. The new viruses are formed and bud when the newly formed ribonucleicprotein complexes and structural proteins reach the plasma membrane. Further research is needed to better understand how IAVs switch hosts and the viral genetic changes that underlie human adaptation. IAV causes respiratory infections in humans ranging from asymptomatic to fatal. Pandemics are attributed to "novel" viruses which possess a viral hemagglutinin (HA) to which humans do not have immunity. PMID: 20542248 ] PMID: 25812763
Influenza viruses A and B are single-stranded RNA enveloped viruses belonging to the Orthomyxoviridae family. The symptoms of infection of Influenza A and B include fever, cough, sore throat, rhinorrhea, nasal congestion, headache, myalgia and malaise. Some patients may experience gastrointestinal symptoms including watery diarrhea, vomiting and abdominal pain. The influenza viruses spread rapidly in enclosed spaces with a documented rate of infection of 70% following a common source of exposure. Infection occurs in the respiratory epithelium in both the upper and lower respiratory tract, and the virus can be found in many specimen types, including nasal aspirates, nasal or nasopharyngeal swabs, throat swabs, sputum and tracheal aspirates. When infection rates reach epidemic proportions, hospitalization of children and elderly patients rises as does the mortality rates of elderly patients.(Manual of Clinical Microbiology, 11th edition, James H. Jorgensen; Karen C. Carroll; Guido Funke; Michael A Pfaller; Marie Louise Landry; Sandra S. Richter; David W. Warnock)

Part Descriptions
LP14240-3 Influenza virus B
Influenza virus from the family Orthomyxoviridae are enveloped negative-strand RNA viruses with segmented genomes containing seven to eight gene segments. Of the five genera in the family, only influenza A virus (IAV), influenza B and C viruses are medically relevant to humans. Influenza A and B viruses have a similar structure whereby these viruses each contain eight discrete single-stranded RNA gene segments, each encoding at least one protein. While having a close phylogenetic relationship, influenza virus types A and B manifest very differently. While IAV infects birds, humans and other mammals, influenza B only infects humans and seals. Although both viruses cause human respiratory infection seasonally in temperate climate regions and more continually in the tropics, influenza B is normally less prevalent and causes less severe disease than IAV viruses. Research is ongoing to determine the evolutionary and epidemiological factors that shape the genetic diversity of influenza B virus. PMID: 25812763 [CDC:flu/about/viruses/types]

LP14249-4 Mycoplasma pneumoniae
Mycoplasma pneumoniae is a filamentous cell without a cell well. It has an attachment organelle at its tip with protein adhesions which attach to sialoglycoproteins or sialoglycolipid receptors on the tracheal epithelium. Pneumonia is induced by local immunologic and phagocytic responses.
Mycoplasmas generally are the smallest self-replicating organisms possessing the smallest genomes (500 to 1000 genes). Mycoplasmas have several surface antigens; antibodies to these surface antigens inhibit their growth. While various serological tests have been developed and are useful in classification, the infections are persistent, frequently difficult to detect and difficult to cure. Mycoplasma pneumonaie infection affects the upper and lower respiratory tracts. Symptoms including cough, fever and headache may persist for several weeks. Infection occurs worldwide and affects mainly children five to nine years old. [NCBI Books:NBK7637]

Part Descriptions
LP14242-9 Parainfluenza virus 2
Human parainfluenza viruses (HPIVs) are a group of four distinct serotypes of single-stranded RNA viruses belonging to the paramyxovirus family. They are the second most common cause of lower respiratory tract infection in younger children. Repeated infection throughout the life of the host is not uncommon. Symptoms of later breakouts include upper respiratory tract illness as in a cold and sore throat. The incubation period of all four serotypes is 1 to 7 days. Parainfluenza viruses can be detected via cell culture, immunofluorescent microscopy, and PCR. Though no vaccines currently exist, research into vaccines for HPIV-1, -2, and -3 is underway. Parainfluenza viruses last only a few hours in the environment and are inactivated by soap and water.

LP14243-7 Parainfluenza virus 3
HPIV-3 peak activity occurs during the spring and early summer months each year, but the virus can be isolated througout the year. HPIVs are negative-sense, single-stranded RNA viruses that possess fusion and hemagglutinin-neuraminidase glycoprotein "spikes" on their surface. HPIVs are spread from respiratory secretions through close contact with infected persons or contact with contaminated surfaces or objects. HPIVs are ubiquitous and infect most people during childhood.

LP39551-4 Respiratory syncytial virus RNA
The respiratory syncytial virus (RSV) is a member of the Paramyxoviridae family and is an enveloped pleomorphic virus. RSV is spread through contact with respiratory droplets, contact with the patient and contact with contaminated surfaces. The rate of transmission is affected by outside temperature, humidity and precipitation. RSV infection spreads faster when the temperature is low and the humidity is high in temperate zones and when rainfall levels are high in tropical climates. RSV causes severe lower respiratory infections in infants and young children. Infants born prematurely are particularly susceptible. Symptoms of RSV infection include cough, low-grade fever and rhinorrhea. High risk adult populations including patients in residential facilities, those with heart and lung diseases and immunocompromised patients are susceptible to severe RSV infection and significant morbidity.(Manual of Clinical Microbiology, 11th edition, James H. Jorgensen; Karen C. Carroll; Guido Funke; Michael A Pfaller; Marie Louise Landry; Sandra S. Richter; David W. Warnock)

LP206594-6 Rhinovirus 5' UTR
The 5' UTR (untranslated region) of the human rhinovirus (HRV) genome is highly conserved with gene sequences similar to other enterovirus species. PCR-based assays targeting the 5' UTR provide high sensitivity for detecting rhinoviruses but may require an additional step, such as hybridization with specific probes, to distinguish between enterovirus- and rhinovirus-positive samples. LP17714-4 Rhinovirus
Human rhinoviruses (HRVs) can be categorized into three genetically distinct HRV groups, designated groups A, B, and C, within the genus Enterovirus and the family Picornaviridae. HRVs are positive-sense, single-stranded-RNA (ssRNA) viruses of approximately 7,200 bp. HRVs, which are the cause of more than one-half of cold like illnesses, are commonly associated with upper respiratory tract infection, otitis media, and sinusitis. PCR testing for respiratory virus detection has led to the recognition of HRV as a lower respiratory tract pathogen as well, especially in patients with asthma, infants, elderly patients, and immunocompromised individuals. At this time there are no approved antiviral therapies, and treatment is primarily supportive.

LP417540-4 SARS coronavirus 2
The 2019 Novel Coronavirus (2019-nCoV) is a coronavirus first identified as the cause of a respiratory illness outbreak in Wuhan, China. Initially, the outbreak was linked to a large seafood and animal market and thought to only be spread by animal to person contact. Within a short time, a growing number of patients who had not been exposed to animal markets were diagnosed with the infection, indicating person-to-person transmission. As of January 2020, infections with 2019-nCoV had been reported internationally due to confirmed cases in travelers from Wuhan. Overall, clinical symptoms appear milder than SARS Coronavirus (SARS-CoV) and Middle East Respiratory Syndrome (MERS) Coronavirus (MERS-CoV) infections as do the fatality rate and transmissibility. PMID: 31953166 Reported illnesses range from minor or no respiratory symptoms to severe acute respiratory illness and death.
The full genome of the 2019-nCoV was first posted by Chinese health authorities in GenBank, the NIH genetic sequence database, and in the Global Initiative on Sharing All Influenza Data (GISAI) portal. This facilitated detection of the virus globally with subsequent sequences being nearly identical, suggesting a single, recent emergence from a virus related to bat coronaviruses and the SARS coronavirus.

Part Descriptions
LP417599-0 SARS coronavirus 2 N gene
The Severe acute respiratory syndrome (SARS) coronavirus 2 (SARS-CoV-2), first known as 2019 Novel Coronavirus (2019-nCoV), was first identified as the cause of a respiratory illness outbreak, later defined as Coronavirus Disease 2019 (COVID-19), in Wuhan, China. The full genome of the SARS-CoV-2 that causes COVID-19 was first posted by Chinese health authorities in GenBank, the NIH genetic sequence database, and in the Global Initiative on Sharing All Influenza Data (GISAI) portal. This facilitated detection of the virus globally with subsequent sequences being nearly identical, suggesting a single, recent emergence from a virus related to bat coronaviruses and the SARS coronavirus. Real time Reverse Transcription-Polymerase Chain Reaction (rRT-PCR) tests targeting regions within genes, including RdRp, S, N, M, and E genes, specific to SARS-CoV-2 have been developed by the Centers for Disease Control and Prevention (CDC), the World Health Organization (WHO) and others for the diagnosis of COVID-19. Some assays only detect SARS-CoV-2 and other assays detect other strains (e.g. SARS-CoV) that are genetically similar.[CDC: coronavirus/2019-ncov][https://www.who.int/emergencies/diseases/novel-coronavirus-2019/technical-guidance/laboratory-guidance]
