Chikungunya virus (CHIKV) belongs to the mosquito-borne alphavirus genus, in the family Togaviridae, and was first observed in epidemic form in Africa. Serologically, CHIKV belongs to the Semliki Forest (SF) subgroup of alphaviruses. Infection in humans is characterized by rash, high fever and, its hallmark feature, severe arthritis that can persist for years. CHIKV is a small, spherical, enveloped, positive-strand RNA virus. The virion consists of an envelope and a nucleocapsid. The envelope glycoproteins of alphaviruses are the distinguishing factors for testing. The CHIKV genome encodes for two polyproteins; the non-structural polyprotein consisting of four proteins (nsP1, nsP2, nsP3 and nsP4) and the structural polyprotein consisting of five proteins (Capsid, E3, E2, 6K and E1). CHIKV has spikes on the virion surface that are each formed by three E1-E2 heterodimers, where the E1 glycoproteins mediate fusion and E2 glycoproteins interact with the host receptor. PMID: 20111039
CHIKV can be detected between the first and fourth day of infection (the acute phase) using PCR or virus cultivation, and virus-specific IgM and IgG antibodies can be detected during the 8th to the 10th day of infection. Antibody investigation should be performed using serum samples from the acute and convalescent stage.

The hemagglutination-inhibition assay (HAI) can be used to identify subtypes of hemagglutinin producing viruses, such as Influenza. HAI can also be used to identify the subtype-specificity of antibodies against the virus. Normally, Influenza's hemagglutinin glycoprotein binds to receptors on the surface of red blood cells, causing them to agglutinate. If antibodies specific to the virus are present in the patient sample, they will bind to the virus, which prevents the virus from binding to the red blood cells and therefore prevents agglutination. To determine which subtype of virus is present, a viral isolate is tested against a series of antibodies with known subtype specificities. Whichever antibody inhibits red cell agglutination identifies the viral subtype. Similarly, antibody specificity is identified by testing the patient sample against known virus subtypes.
