The influenza virus A (FLUVA) genome is composed of eight gene segments (PB2, PB1, PA, HA, NP, NA, M, NS1) that code for 11 proteins. Two of the genes, hemagglutinin (HA) and neuraminidase (NA), determine the structure of the two primary surface proteins of influenza viruses. The HA and NA gene sequences are used to determine the Influenza virus subtype. Currently there are 16 subtypes of HA and 9 subtypes of NA known, but only H 1, 2 and 3, and N 1 and 2 are commonly found in humans. PMID: 17458769 The M gene segment, which encodes two matrix proteins (M1 and M2), may also be used as a target in PCR-based assays for detection of FLUVA in various specimens.

The hemagglutination-inhibition assay (HAI) can be used to identify subtypes of hemagglutinin producing viruses, such as Influenza. HAI can also be used to identify the subtype-specificity of antibodies against the virus. Normally, Influenza's hemagglutinin glycoprotein binds to receptors on the surface of red blood cells, causing them to agglutinate. If antibodies specific to the virus are present in the patient sample, they will bind to the virus, which prevents the virus from binding to the red blood cells and therefore prevents agglutination. To determine which subtype of virus is present, a viral isolate is tested against a series of antibodies with known subtype specificities. Whichever antibody inhibits red cell agglutination identifies the viral subtype. Similarly, antibody specificity is identified by testing the patient sample against known virus subtypes.
